Mengutip Sayid Agil Siraj (2007), ada tiga hal yang belum dikuatkan dalam pesantren yaitu:
a) Tamaddun yaitu memajukan pesantren. Managemen dan administrasi dijalankan secara kekeluargaan dan semuanya berpusat pada satu orang yaitu Kyai.
b) Tsaqafah yaitu bagaimana memberikan pencerahan kepada umat Islam agar kreatif, produktif, dengan tidak melupakan orisinalitas ajaran agama Islam. Misalnya, seorang santri tidak hanya taat pada tradisi pesantren namun juga bisa menguasai teknologi moden.
c) Hadharah yaitu membangun budaya. Budaya yang dimaksudkan adalah budaya yang diwarnai oleh jiwa Islam dan tradisi Islam serta tidak bertentangan dengan prinsip-prinsip Islam.
Faktor-faktor yang menyebabkan modernisasi pesantren yaitu
a) adanya perubahan lingkungan sosial.
b) pertumbuhan ekonomi.
c) sudut pandang religius serta ketidakpuasan terhadap jenjang pendidikan umum.
