Dinamika modernisasi pesantren telah mengubah konsep kurikulum dan sistem tradisional beranjak menuju suatu formulasi yang berbasis pada kebutuhan kontemporer. Konsep kurikulum yang ditawarkan pesantren modern lebih mengarah pada keterpaduan antara aspek kognitif, efektif, dan normatif yang berlandaskan nilai-nilai Islam. Santri tidak hanya diajari literatur keagamaan kitab kuning dan bahasa Arab saja, melainkan juga diberikan pengetahuan umum, bahasa Inggris, ilmu komputer, dan keterampilan lainnya. Sederhananya, santri hendak dicetak tidak hanya menjadi ulama tetapi ahli agama yang profesional dan tidak asing dengan zamannya.
Oleh karena itu pesantren tradisional mengalami banyak kendala dalam proses perkembanganya. Hal tersebut disebabkan karena:
a) Pesantren dianggap tradisional, baik dari segi proses belajar mengajarnya, manajemennya serta outputnya.
b) Pesantren akhir-akhir ini dianggap melahirkan yang namanya terorisme. Akibat dari pesantren yang tertutup yang tidak mau membuka diri dengan modernisasi yang kemudian para santri tersebut menentang adanya pembaharuan dan menganggap modernisme itu sesuatu yang buruk. Kemudian para santri akan melakukan hal-hal yang disebut terorisme. Hal ini juga disebabkan terorisme yang tertangkap mengaku mereka beragama Islam dan berasal dari pesantren-pesantren.
c) Sarana dan prasarana yang kurang memadai, hal ini terjadi karena prinsip pesantren yang hidup sederhana. Mereka hanya menyediakan fasilitas sesederhana mungkin sehingga jauh dari kata cukup sesuai standar hidup orang biasa. Selain itu ekonomi pesantren yang kurang terstruktur menyebabkan penyediaan fasilitas menjadi terhambat. Pesantren biasanya hanya mengandalkan dana bantuan dari donatur atau dana pribadi Kyai sebagai pemilik tunggal bahkan sampai terjadi penggalangan dana di pinggir jalan maupun kerumah-rumah penduduk.
d) Sumber daya manusia yang dihasilkan memiliki kemampuan agama yang mumpuni namun kemampuan sosialisasi dengan masyarakat kurang bahkan tidak memiliki keterampilan untuk bersaing dengan masyarakat lainya. Umumnya lulusan pesantren tidak dibekali dengan kemampuan menggunakan teknologi terbaru.
